    Previously, I ran my entire data set through EddyPro (v6.2) in express mode with TOB1 half-hourly files and obtained obtain daily flux values, with typical gaps (battery, weather etc.).
    However, now if I re-do the same analysis, either in express/ advanced mode (+/- the biomet file), each value (H, LE, co2_flux, h2o_flux…) in my full output read -9999.
    I’ve noticed that the number of file records-to-used records was 18000:18000, is now 18000:17990. It seems either EddyPro is unable to read the file or there is a loss of data?

    Somebody might have an idea on how to help with this issue.

    Has your metadata file changed?
    Specifically the instrument description (sensor separation and so on) and the file settings?



    Yes, there was an additional column entered in one of the earlier metadata files, as the output values were were fine at later months.
